When scanning my roms with CLR using MAMEPlus ("Normal" MAME is the same I checked) it is not respecting the parent/clone relationship.

I have to have a copy of the original CHD in the same folder as the clone (Getting a lot of missing but fixable errors), also it doesn't seem to like having 2 chds in the same folder and removes all "extra" CHDs to the backup folder or complains that it cannot carry out an integrity check on one of the CHDs.

there is no chd issue. the mentioned one is a chd shared among clones only not with the parent, so you have to double it.
more than 1 chd in a folder works also fine.
