After the last release dropping a zip file in Scan Results don't scans anymore subdirs. I must open manually the zip and drop in the correct dir.

Dropping a file into the scan results window will run a rebuild operation (with the current rebuilder settings) with exactly the files/folders you've dropped. That hasn't changed for decades.
So....guess you need to be a bit more specific and give details what you want to achieve or you double check your rebuilder settings.
If manually opening the zip file works, it may be either structurally corrupt (not data corrupt) or it uses a compression which is not supported. So you can try to unzip the archive to a temporary place and rezip it and drop that newly created one for a test.

Hi Roman,
I'm a bit lazy and generally do a scan and fix of a set (working on MAME artwork now), once done I just drop in the Scan Results window zip files with needed updated files.
Now I closed and reopened the program and is working again, wired.
Maybe something went wrong when aborted a first rebuild (there was a 7z archive inside zip one and this is much slower to scan).

My fault, I should do this check before writing here, sorry.
