I would like to rebuild only working sets in mame.
What is the best way to do ?

Well, first define what "working" is...
If you're refering to the belonging flag within MAME then you need a list (maybe via catlist) which lists the setnames of such sets and you can load it in Scanner/Setinformation.
The working status field within the XML output is not parsed directly by clrmamepro.
